I'm sorry I can't tell you why that is happening, but I can assure you that it is not because of btrfs. Btrfs does not have any reserved filenames, and since home folders depend on your username it would definitely not know when to create the synlinks if it was meant to.
I am not entirely sure why I thought it was something to do with the filesystem. It's just weird.
I found that if I put, say, a text file in Documents then log out and back in, those symlinks show up.
Ah well. so long as nothing breaks, it's not that bad.
