Since the latest season hasn't concluded yet, let's only look at plot holes from 1990 and before.

              The whole "humans went to space" storyline just died a quiet death and the writers couldn't make a coherent subplot out of it
It's totally impossible for a species clever enough to invent quantum physics to make fashion faux pas like wearing big ugly brand logos on their tshirts. Or wearing denim on denim. Was the stylist on strike during that episode?
