I'd use the zipper to store the marker and the case I have for it. I've asked a hyper-specific question here, obviously! but if anyone would know, I think you guys would.

I have both the Thule Gauntlet Pro Sleeve and the Thule Gauntlet Attache to carry my RM with my laptop. FWIW, polyurethane may degrade due to hydrolysis, though the degradation would be slow. I’m not sure if you would consider that “eco-friendly.”
