I’m doing the crimson fleet mission line. I read that if I kill people on 2 missions UC guards will throw me in jail and that UC ship won’t talk to me anymore.

If that happens can I still finish the quest line, but I just don’t have to mess with the UC people anymore? I’ve been putting this mission off because I ain’t no snitch, and I’d rather not deal with them if I can. If I stop dealing with UC will I get all the achievements?

You probably just get a bounty to pay off. You can clear that at any bounty hunters kiosk, you can even build one at your settlement.

But I don't think you can screw things up permanently. Last save I killed everyone on the UC flagship. All it does is give you a bounty and fails the betrayal quest. Also the pirates think you're a badass and reach out to recruit you.

I did one of the missions and 'killed' a couple of robots. The UC folks tell at you but then give you another chance.
