The mission "Entangled" is basically a truncated version of the plot from Half Life. I won't go into too many details but the artifact you retrieve is the Lambda artifact (the Half Life logo is the Greek letter lambda) The suit you get as a reward even has orange highlights that are mildly reminiscent of the HEV suit.

I thought the same when i saw the earbug. It also looked similar, but I didn’t compare it to the movie version.
This coffee stain looks like the alien language from the movie Contact. But, on the other hand, all coffee stains do.
