My partner and I are an international couple (neither of us are from EU) and we are planning on getting married in Denmark soon because it is a lot easier than either of our countries.

We are working with a Danish marriage agency. The agency offers apostille service for legalisation as well.

Our countries are part of the Hague convention. Will the apostille service be valid from them or do I have to get it done from my country's embassy (I emailed them but their response confused me even more)?

Legalization of an official document can only be done by the country who have issued the document. 

So it's your embassy that should do it.
